Today I would like to briefly write about my bachelor's thesis which goes by the name of "XML3D based Molecular Structure Visualization using BALLView and Ballaxy".
The main focus of this thesis was to visualize molecular structures using the HTML extension XML3D to combine the bioinformatics software Galaxy with the Biochemical Algorithms Library. The whole project turned out to be quite a challenge but in the end we managed to get some, in my opinion, promising results.
The visualization enables the user to perform challenging computations with the the powerful Galaxy tool and visualize the results conveniently in any modern browser (such as Firefox, Chrome, Internet Explorer, etc...). If you would like to give this a try yourself, you can access the web interface online. Unfortunately, there is currently no live instance of the system developed in my thesis. When I find the time to host an instance on a private server one day, I'll let you know. Until then I can recommend using the BALLView software to pre-render the visualizations offline. After performing the visualizations with that software, they can be exported to be shown in a browser using XML3D.
